I have five hundred notes, and they are linked, and that was not enough.

They live in Org-roam, the Emacs-based knowledge graph I have been feeding for a year and a half. Everything goes in linked: a note points to the concepts it extends, the sources it came from, the people it belongs to; open any note and the backlinks pane shows you its neighbourhood. By the usual measures, it worked. I could always find the note I was looking for.

The trouble was the notes I was not looking for. And the books that had become summaries and then stopped moving. And the fact that when I wanted to point someone at “what I learned from this book” — or point Future Me, which is the same thing with more at stake — there was no single place to point at.

Capture was never my problem. Structure was.

The city without street names

A graph of interlinked notes is a city without street names. Every note has its own anatomy: one is a paragraph, one is a wall of quotes, one is a title and a hope. Nothing agrees on what a note is for, so nothing can be reliably documented. Nothing tells you which notes are finished thoughts and which are fragments that never germinated — so nothing can be reliably discovered, only re-found. And a complex piece — a book, a course — scatters into ten notes with no single one that points to all ten — so nothing can be reliably referred to.

Linking is what makes notes connected. It is not what makes them useful. The connection is the potential; the structure is what realizes it.

So I built the layer on top: a personal knowledge operating system — a small, opinionated set of conventions, implemented in Org-mode and Org-roam, that make every note documentable, referenceable, discoverable. Designed the way I would design software: as an ingestion pipeline, not a filing cabinet. Three decisions carry the whole design. The rest is detail.

The red pill

The first decision is about where a capture lands, made in the first two seconds. If the fragment belongs to a book or a course, it goes into that piece’s index node — a single org-roam node created before the piece begins, the one place where everything about it can be found. If it is a named idea, it gets its own atomic note. If it is a task, it goes to the action inbox. Knowledge and action never share a queue.

There is a scene in The Matrix where Morpheus holds out two pills. The blue one: the story ends, you wake up in your bed, you believe whatever you want to believe. The red one: you stay in Wonderland and see how deep the rabbit hole goes. My version comes with a timestamp. The blue pill is one more linked note — connected, and anonymous, the way my first five hundred were. The red pill is a node with a question, a grade, and a place — or, if it belongs to a piece, a spot inside that piece’s index, where it will be found again.

I take the red pill now. It takes two minutes. And the rabbit hole, it turns out, has backlinks.

The capture rules are brutal and simple: two minutes, no formatting, one idea per fragment. Capture preserves; thinking understands. They are different activities, and the system’s one job at capture time is to keep them apart.

One note, one question

The second decision is atomicity. Every permanent note answers exactly one question, stored in a property:

Below the drawer: what it is, why it matters, how to recognize it, evidence, connections, open questions, references. Every section exists to answer a question Future Me will ask, years from now, at three in the morning: what was this again, why did I care, how much should I trust it, what did it connect to.

The question property is the contract. When two notes answer the same question, they merge. When a note answers two questions, it splits. Atomicity is not a preference; it is the rule that keeps the graph from turning back into a pile.

And before any note is born, there is a search: “does this concept exist already?” — two seconds, and it decides merge or create. The aliases do the remembering so I do not have to. I wrote “why can’t I say no” down as an alias once, and now every search for the problem lands on the answer.

This is what documentation means in a knowledge system: not a file with a name, but a note with an agreed shape, a stated question, and a remembered set of names it answers to.

How ideas grow up

The third decision is a ladder and a ledger.

The ladder is for the notes. Ideas arrive as seeds, and most of them are supposed to die. The ones that survive a week become drafts. The draft that gets rewritten in my own words, with its evidence graded, becomes evergreen. The evergreen note that has changed something I do becomes mature. The mature note that I have taught to someone becomes teaching. Status is promoted only in review sessions, never implicitly — a draft is honest about being a draft, and the graph never lies to me about its own maturity.

The ledger is for the claims. Every note carries an evidence grade — consensus, strong, moderate, weak, expert opinion, hypothesis, or my own observation — and un-graded claims default to hypothesis.

When I read When the Body Says No, Gabor Maté’s book about hidden stress and chronic illness, the most memorable idea was also the most dangerous: the “disease-prone personality,” the self-sacrificing people-pleaser whose body eventually says no. It is a seductive claim — I recognized myself in it — and it is exactly the claim that pop psychology runs away with. My note on it is graded weak, with the contradictions listed in the same file as the evidence. The graph remembers my judgment, so I do not have to re-litigate the idea every time a podcast serves it back to me.

That is what discovery means in a knowledge system: not finding the note, but finding the note with its caveats attached — and being able to tell, at a glance, whether you are looking at a seed or at something settled.

The book that dissolved

The real test of the system is not a template. It is a book.

When the Body Says No entered the graph as a single node before I started reading — the book’s index, created in thirty seconds. For two weeks, every fragment landed inside it: a page number, a sentence, a question. The action inbox never saw a single one.

One week after finishing, I spent ninety minutes distilling. Each fragment became a search: does this concept exist? If yes, the page reference joins that note’s references, and the note gets one line richer. If no, a new atomic note is born, linked to the book and to its neighbours. The book’s note now contains no summary at all — it is a spine: reading log, extracted concepts with page ranges, a one-line verdict.

What the book became was a network: seven concepts, one anti-pattern graded weak, a practice called Saying No, a framework called The Seven A’s of Healing, a person node for Maté that carries my assessment of his evidence quality, and an experiment scaffold — a thirty-day boundary log waiting for its results to flow back into the practice note as personal evidence.

The podcast that re-explains a concept I already have does not spawn a new note. It adds a reference to the existing one. Ten sources pointing at one concept make the concept strong; ten notes about ten sources make ten weak notes. Six months from now the concepts will be cited more than the book is. The book will have dissolved, and that was the plan.

And this is what reference means: there is one node that answers “what did I get from this book” — the index — and one node per domain that answers “where does this all live” — the map. You point at those, not at your memory.

The load-bearing review

Morpheus has a line in The Matrix: there is a difference between knowing the path and walking the path. The reviews are where I walk it.

Every evening, eight minutes: the inbox empties. Every Friday, one hour: the seeds are judged, one draft is matured, the open questions are walked, and one behaviour gets scheduled — a task that carries a link back to the concept that spawned it, so the agenda takes its orders from the graph. The reviews edit, link, delete, or schedule — they never just read. Reading without editing is procrastination wearing a productivity costume.

The weekly maturation is the load-bearing wall. One note per week, done properly, beats ten half-done. Fifty-two notes a year, each rewritten in my own words, each graded, each connected. That is the compounding — and it is the part that is easy to skip, which is why the reviews are scheduled like meetings with myself. The system is designed to tolerate a skipped week. It is designed to notice.

How the graph grows

The graph is not built in a weekend, and it is not built in one sitting either. It is built by a ladder of reviews, each rung doing one small thing the rung below cannot.

Once a month: one cluster read through its map, duplicates merged, finished experiments closed into the concepts they tested. Once a quarter: an audit, driven by queries that list the stale seeds, the orphans, the claims that never received a grade — maintenance as answering a checklist, not hunting. Once a year: a synthesis, and a decision about what to teach next.

And the building itself was incremental. I did not migrate five hundred notes in a weekend. The structure arrived the same way it runs: each note upgraded on the day it happens to be open, each draft matured on the Friday it earns it. The graph was not rebuilt. It was grown — and growth, it turns out, is just a schedule.

The ledger, balanced

The five hundred notes are still there. The difference is not the notes — it is the layer around them. Every note now has a shape, a grade, and a place: documentable, referenceable, discoverable.

The system’s real test is not the five hundred nodes. It is the small things: a concept note with an experiment attached, an evidence grade that saved me from a seductive claim, a review that turned a paragraph into a behaviour.

And it survives neglect. If I disappear for six months, the maps of content will tell me where I was. The system tolerates imperfection; it does not tolerate accumulation.

The graph keeps a ledger of what it knows and how much it trusts it — the only kind of ledger I have ever wanted to balance. For once, it is.
